Digestive diseases affect 1 in 5 Americans annually – at least 60 million people in the United States each year. Digestive diseases and colonoscopies account for nearly 75 million endoscopic diagnostic procedures across the US annually. The Gastrointestinal & Hepatobiliary Pathology service at Stanford provides comprehensive diagnostic expertise and services relating to the pathology of disorders of the gastrointestinal tract, liver, and pancreas.

Ancillary Testing
Stanford’s Gastrointestinal & Hepatobiliary Pathology Service offers expert diagnosis for wet tissue and consult cases for neoplastic and non-neoplastic diseases of the gastrointestinal tract, liver, biliary tract, and pancreas. Our faculty has expertise in a wide spectrum of clinical specialties, including Barrett’s esophagus, celiac disease, inflammatory bowel disease, and premalignant dysplastic lesions and malignant lesions of the luminal gastrointestinal tract, pancreas, liver, and biliary tract.
Consultative Opinions & Case Reviews
Stanford’s Gastrointestinal & Hepatobiliary Pathology Service offers consultative opinions on challenging cases submitted from outside of the Stanford network. These consultations can be utilized to offer expert opinion, answer specific questions, perform corroborative studies for suspected or unusual disease entities, and to confirm diagnoses. This service includes assignment of a specialty pathology fellow to each case for individualized service.
Primary Pathology Diagnosis
Stanford’s Gastrointestinal & Hepatobiliary Pathology Service performs gross and microscopic examination and reporting of wet tissue cases. This includes:
- Complete mapping of gastric cancer in CDH1 germline mutation carriers
- Second read on all dysplasia diagnoses
- CAP templates on all malignancies
- MMR, PDL-1, HER2 IHC and EBV ISH on all gastric cancers
- MMR, PDL-1, HER2 IHC on all esophageal cancers
- MMR on all GI and hepatobiliary malignancies
- Reflex BRAF on all MLH1/PMS2 deficient colorectal cancers
- HER2 IHC on all metastatic/recurrent colorectal cancers
- Reflex HER2 FISH for all equivocal HER2 IHC
- CD117, ANO1 (DOG1), and SDHB (gastric) on all suspected GISTs
- P16 and when indicated, high-risk HPV ISH on squamous cell carcinoma
- Chromogranin, synaptophysin, INSM1 and Ki-67 on neuroendocrine tumors
- P53 and RB1 on suspected neuroendocrine carcinoma
- Diagnostic tests for pancreatic tumors, including beta-catenin, chymotrypsin, inhibin, etc.
- Diagnostic tests for liver adenomas
Consult Cases
To submit slides for case review, please fill out a Stanford requisition and include all slides, relevant reports, and ancillary testing materials and reports. If possible, please include a block, as it will greatly speed the finalization of the case should additional testing be necessary. Package all materials securely and send via a padded envelope.
Wet Tissue Specimens
Please submit materials in proper transport media. All samples should be labeled with the patient information (name, DOB and one other unique identifier) and sealed in a biohazard bag. Please submit a signed Stanford requisition with each sample.
Samples should be shipped or delivered via courier to:

Ancillary Testing
Stanford’s Gastrointestinal & Hepatobiliary Pathology Service relies on a suite of ancillary testing offerings to support our expert diagnosis. Learn more about these offerings. Many of these techniques, such as molecular profiling and cytogenetics, can be performed on cytology as well as tissue sections.
Immunohistochemistry
Our immunohistochemistry laboratory offers a wide array of antibody-based tests and in situ hybridization assays, which our pathologists select and interpret judiciously to refine their diagnoses.
These assays are validated for paraffin-embedded tissue, including cytology cell blocks. We provide testing for inflammatory myofibroblast tumor (ALK), MMR deficiency, pancreatic acinar cell carcinoma, and SDH deficiency, in addition to all the standard markers in gastrointestinal and hepatobiliary pathology (p53, p16, PDL-1, HER2, etc.). We also offer high-risk HPV in-situ hybridization.
Molecular Pathology
Molecular assays can be used for both diagnostic and prognostic purposes as well as for selection of targeted therapies. Stanford’s Solid Tumor Actionable Mutation Panel (STAMP) is validated on cytology specimens and paraffin-embedded tissue. We provide specific tests for various gastrointestinal mesenchymal lesions, including NTRK-rearranged sarcoma.
Cytogenetics
Cytogenetic studies are used to assess for chromosomal rearrangements in selected cases.
